Are these settings stored in the Windows registry or in folders created by the application itself? For example, where are my configuration settings stored for Microsoft Office?
The reason I ask is because I am thinking about using Easy Transfer to transfer my data files/folders from my old computer to my new one (both are Win 7). The Easy Transfer FAQs state that it will transfer my 'program settings', but that I will have to re-install the application programs themselves. If I haven't yet re-installed the programs, then where does Easy Transfer put the program settings?
Or must I first install the application programs on my new computer before using Easy Transfer?

Some will be in the registry and some will be in \ProgramData or other locations in the %Users% branch. You should use Easy transfer before installing the applications on the new PC. -steve

The sequence you suggested is what I was going to do until I read the ET FAQs - it said to install the programs first and then do the settings transfer. So now I am confused.....does the sequence really matter?

The sequence shouldn't matter, but if the ET FAQ advises that you install the programs first, do that. Just don't open the programs until after you do the ET to get the settings over.

Yes, I would think that installing everything before using Easy Transfer would be the way to go. I don't know this for fact but would think that, if Easy Transfer were to be run before the affected program were to be installed, it would quite likely be that the install of the program would overwrite the registry and configuration files that Easy Transfer carried over.
Please keep in mind that, even if you have absolutely everything installed on the new system, Easy Transfer will likely not carry over all program settings. There are millions and millions of third party software packages out there. There is no way that Easy Transfer can cover all of them.

I've always done it manually. Clean install of software and then data. Also If I have a lot of stuff to install, I will do a couple of major programs, then run it for a day or two, and then do a few more.
Slower, old fashioned, but I've done it with no problems. If you use a transfer and then something goes wrong, you lose all the time gained trouble shooting.
